Fountains

What is their meaning? I mean, what's the point of dividing them into bad and good, if it immediately becomes clear that the red ones are bad and the blue ones are good? Of course, I save before each fountain and use it anyway, and if there is a negative effect (for all red ones), I just load back, but there must be some sense in them? Maybe if you use all the fountains, something happens?
