The plot of Half-Life begins long before the events of the first part, in an unknown world, space and time.

1. "Combine"

Having reached incredible heights in technological development, they followed the path of gradual cyberization of living organisms in order to maximize productivity and efficiency in their assigned positions. They adhered to the policy of forcibly implanting their ideology in the worlds conquered and joined to the "Alliance". The main expansion strategy in relation to the next world was as follows: First, a large-scale teleportation of huge mechanized fortresses-Citadels over the entire area to be captured and the subsequent withdrawal of the invasion army directly from it.
After the suppression of the resistance of intelligent life forms, the Citadels became cultural and economic centers of the "world of a new order." To help organize this "new order", the citadel was attended by members of a separate caste called "Counselors" whose task was to direct the will of the "Combine" along the right path and helping and advising the representatives of local authorities (if any)
The most developed and adapted species of living organisms were subjected to forced cyberization in accordance with their biological characteristics and the position assigned to the association. Gradually, the culture and individual characteristics of the captured world were completely erased and finally merged into the "Combine war machine", becoming its integral indistinguishable part.
By these methods, "Combine" grew more and more like a cancerous tumor in the space between the world, and nothing could stop it ...

2. "Nihilant's Resistance"
The fact is that some tragic events lead to the union almost completely destroyed a certain "superior" race, the last representative of which is Nihilant.
He manages to hide, even avoiding captivity, and uniting under his command the intelligent opponents of the Alliance of one of the worlds (possibly several worlds) available to his influence, organize resistance and start a long bloody war.
However, the confrontation did not go with the best results. Under the onslaught of the Alliance, with abundant and successful use of stronghold attack tactics, Nihilanth's faction led a slow, orderly retreat from world to world.
The final stage of their retreat becomes the "border world of Xen"
"Xen itself is sort of a dimensional transit bottleneck - an area of ​​continual contention"
from which it seemed there was nowhere to retreat further.
It is not known how and when exactly the "Nihilant's group" developed exactly the kind of system that we observe in HL1, but it is obvious that this was a necessary measure.
Nihilanth was the last, and naturally fought more for his life than for the freedom of the Vortigaunts and others. Actually, he needed them elementary for survival, because without them he could not adequately resist the Alliance.
For the most effective, continuous protection, regardless of the time and place of action, strict continuous control of the entire "mechanism" of resistance was required, with a clear distribution of roles, positions and responsibilities.
Thanks to his fellow Controllers (perhaps his closest species relatives), he could keep everything under his gaze, control and proclaim his will through them.
Alien Grants got the role of the main fighting unit of "resistance" leading continuous battles with the forces of the "Alliance".
In this matter, they were assisted by another type of combat units - Gargantua - a real "machine of destruction" with incredible protection and deadly power.
The exact nature and origin of these two species is unknown, but most likely they were brought to the final state of "warriors" artificially by means of biological modifications. Whether the Grants are a derivative of the Vortigaunts is unknown. Perhaps, although they are relatives, they are not direct (like cats and lions)
Vortigaunts (or Alien Slaves - slaves) - got the role of the main "workhorse", workers of resistance, with a partially suppressed will, so that they would not be distracted by anything other than work and thereby providing stable protection for Nihilanth and all "resistance".
In general, the whole essence of the "resistance" system lies in the complex interweaving and commonality of the collective mind through the "Vortal threads" and other things with the center - Nihilant. We do not understand this in more detail - "It is impossible to describe with our limited language" (c)
However, this system of "Nihilant's resistance" turned out to be the most effective against "Combine" and did not allow him to completely dominate for a very long time.
Nihilatnt, even though he was squeezed into a corner, managed to put together a good company for himself, and with this company entrenched in Xena, apparently is not such an easy goal for the Alliance and for some reason it was not possible to make a standard “assault on the citadels.
Then there is a whole heap of riddles, secrets and ambiguities, a clear answer to which is still impossible to provide. However, let us consider one of the versions
3. "A man with a diplomat"
Apparently looking at the stalemate on the Alliance-Xenov front, the Alliance decides to resort to the help of the third-neutral side - Gmen.
Let me remind you that Gmen is none other than "Sinister intergalactic bureaucrat", entrepreneur, businessman. He has no special preferences or prejudices, but he has a diplomat, workers and reserves. It is not known for certain what he accepts as payment, but it is obvious that it is in one form or another and that he primarily pursues not his own interests, but the interests of those who "pay" him.
He doesn't give a damn about everyone, but being hired, he temporarily goes over to the side of Alns, and starts active actions with the aim of suppressing the "resistance of Nihilanth."
It is not known why he decided to choose our native "cradle of civilizations" as his tool, perhaps it is native to him, or it is due to the fact that on earth there was the most suitable situation in terms of strategic plan and technical development.
4. Meanwhile on Earth
At this time, in our world, on Earth, a new branch of science is being developed abundantly for the study of the nature of portals, portal technologies and travel to other worlds. One of the main largest research complexes in this direction was the Black-Mesa. Scientists in this complex have achieved colossal successes - this very "border world of Xen" was discovered, through which the alleged teleportation will be carried out.
It is known that the scientists had "samples" (crystals) from this world (necessary for teleportation), but of rather poor quality. Apparently they were grown artificially; after all, in order to grow a crystal, you don't need much, just one cell or just data on the molecular composition is enough. Perhaps, through only fragmentary information, they managed to recreate a sample-copy of the mineral of the border world, which, although indirectly, serves as a conductor with true minerals and the world of Xen.
(But we cannot exclude the possibility of material expeditions to the outskirts of Xen, where only not the purest samples of crystals could be collected)
However, for all the grandeur of the work done, much cannot be welded with such crystals. A "clean" sample was needed directly from the "cores" of the border world, but how to get it? ..
For a long time, BM scientists would have fought over this problem, setting up ineffective experiments on artificial (or low-quality) samples, BUT here, from where, a man in a blue suit (Gmen) appeared and brought a little bit of THAT that seemed impossible to get - the purest example of the world Xen. It is difficult to imagine what an indescribable delight this gift caused, from already almost desperate scientists. They would like to know where this miracle came from, and who is this "man in a blue suit", but the fear of losing a wonderful gift is too great. And here no warnings about "unforeseen consequences" will help, the work begins to boil at full speed, bypassing, perhaps, standard precautions.
If we proceed from the fact that Gmen provided Eli for experiments with the same ill-fated Pure Sample; then it was required to somehow arrange all the explanatory documents and other accounting formalities for the experiment. Probably, a suitable kind of legend was invented, about some brilliantly conducted expedition (reflected in the corresponding memorandum) and the direct need to test a miracle sample obtained by a miracle.
Perhaps with the secret support and tutelage of Administrator Wallace Brin, being secretly informed from Gmen (or someone else) about the details of the upcoming events.

5. Half-Life
The experiment is entrusted to conduct the promising Doctor Gordon Freeman, under the tutelage of his mentor Isaac Kleiner (and not without the participation of Gmena)
During the experiment, a cascade resonance occurs, leading to large-scale teleportations of Xen's flora and fauna to the territory of the research complex, to Earth.
Nihilant, realizes the current situation and, realizing the chance given to him for salvation, tries to move from Xen to a new foothold. This is how the "invasion of Xena's troops" begins
Freeman woke up after the disaster and his whole further goal is to survive, to get to the surface and from the complex itself. Gmen probably draws attention to Freeman long before the incident in Black Mes and, in the course of events, follows him, sometimes indirectly helps, etc. Bryn, probably from the very beginning of the disaster, quickly hides to safety.

Upon reaching there, he discovers only his daughter, later assuming that Asian died as well as thousands of other personnel of the complex. Gmen helps him in some way to get Alix out. During these events, Bulsquid chews off Eli's leg.
Along the way, Freeman participates in the launch of an orbiting satellite necessary to activate and configure the Black Mesa satellite network. After the "7-hour war" the former government of the "surviving cities" was destroyed, and a new leader came to replace them - Wallace Breen supported by the "Counselors".
Nothing is reliably known about the details of his ascension to this post, but there are rumors that at a certain hour he raised his hands to the sky and spoke about the surrender of “Earth†... but somehow he somehow “made the Earth surrender , and the Alliance rewarded him by giving him power. "
