Trophies and stuff disappear after restarting the game. So if you want to repaint the legion in new colors, you need to after receiving them, but before restarting, run to the legion base, repaint, and then the colors of the emblem and trophies will be blocked for re-change, but will remain on the equipment, in the camp and in the villa.
