Bombs and Elixirs (The Witcher 3: Wild Hunt)

I passed the game, now I'm going through the second time, but I still don't understand how to replenish the supply of miraculous potions and bombs.

Meditation (and Alkahest). If the difficulty level is not too high. And if so, then, probably, you need to craft again.

Alkagest or Krasnolyudsky alcohol is needed, on any difficulty. Bombs are generally replenished for free.
