When selecting plugins in "Data Files", on what needs to be changed, click "Set as Active File". All saved changes will be written to it.

Making an independent weapon is elementary, create a duplicate weapon with a unique ID and attach models / textures from the mod to it. And it will not be found anywhere and will not replace anything - it will be independent (not very much - original game files (if, say, a crossbow) and a mod file will be required).
