In terms of the plot of course Shadow of Chernobyl, but in terms of graphics, realism and other things Call of Pripyat.

The first part was the most atmospheric and the most exciting. The rest of the parts made the game not as attractive, and turned it in the next shooting everything that moves! But in terms of graphics, all the same Shadow of Chernobyl looks decent! Also in the other parts was just a huge number of bugs and crashes.

Clean sky is the Most interesting(from all parts of the Stalker) storyline.
Call of Pripyat is an Interesting side missions(not that in the PM and ers. To kill the Stalker, find the artifact, to destroy a group of bandits, to kill the mutants.)
So for me all are equally good.
