Problems with the SPECIAL. (Fallout 4)

Hi all. I've got this problem arose I noticed that some options are less SPECIAL than it should be. Removed all things - on the contrary some (Int, Per) appeared negative. Negative effects, at least in the PIP-Boy not showing. Play on Survival. Mods a bunch. Tried to eat, to drink, to sleep, to just wait to use the drug of dependence - same thing, no change. Tried to remove the negative effects of using player.removespell from the break-up, says no such effects on the player'e. Tried to download the savegame editor to see that as a Yes, but it doesn't open a save, swears a range check error.
Hence the question - what could it be? How to see what effects are imposed on the Persians, not using the Pipboy? And how to disable them via the console?
