RMB on the item in the context menu>manage runes, if runes purse some - place in the inventory, the backpacks and wallets are not open in the inventory that appears when you insert the runes.

Or press G (default) click at the top right of the screen three buttons: recipes, combine and runes. You can choose runes, and then the right thing to choose.
