As far as I remember, was the mission of their full elimination. And so, I recommend as long as you can keep them locked up and tortured, each agent time presence on the island is limited, sooner or later will fly.

To kill the super - need to get the mission on the second island.
On the first island all you can do is confuse them when they are unconscious. You can also capture and torture them. After the torture one of your minions will carry them, so when they Wake up they will return to the headquarters.
The best defense against them - use social minions to be able to capture without killing half your minions.
