Maybe the developer will consider the canonical ending, in which a player has headed the Institute. Or make up some secret offices and field staffs are scattered across the continent, as was the case with the Enclave. It would be strange to delete from the game such a promising faction.

I'm definitely for the Institute. And may they not be right about the androids 3+ generation, anyway they are the future. If they will burn it to 2500 at least, this region is quite able to be reborn as a normal civilization with good conditions for life (a La as the Institute).
The NKR too far, maybe they will build something too good, but vryatli it will step far beyond the technologies that they already have.
And the Brotherhood... most likely they will go the road of the Enclave, alas. Militarism to no good arguments. If you're lucky-can be the Sheriff new civilization, a sort of global police, but I don't believe it.
