What happened to preservation? (Starbound)

Somewhere a couple of weeks ago I played the game, but then I started it and what I see, only 2 artifacts have been collected, why for.

But all other progress has been preserved.

Why would it be? There, the villages of the Novakids were introduced, for sure the main quest was redone. And many other non-docking, because of which the save breaks.
