If the location is capable of updating (most of the game "nominal" places are not settlements), then the contents of the boxes / rooms and everything else are also updated. It is clear that the player's loot left in such a lock will be "updated" and overwritten.
If the location is not updated (settlements, some plot locations, just a wasteland without markers and locators for generating loot / animals / plants) - then you can leave it, nothing will be lost.
