The factions you can ally with have shops you get access to when you ally with them. You can cancel an alliance but you lost 75 rep with them and can't ally with that faction again for an in game year. Pirates are an exception in that anyone can access their shops. Being allied with them gets you in for free when the black market random event occurs. If they hate you it can cost 7 digits to get access.
