There are two options how to solve this problem:
1) Download a different Repack;
2) the Buy a license and do not worry.
You can tweak the CPY.ini
Line:
SavePath=%DEFAULT_CPY_DIR%
Replaceable, e.g.:
SavePath=D:\Games\FarCryPrimal\save\
Then saving will be in the game folder and work properly.

I can say for sure that the Repack from Mechanics has no problems. Installed it on 10 different computers, all play with no problems.
